It seems to me, this game might be trying to look into the origins of the Order of the Ancients, which was the precursor to the Templars. Otherwise, it wouldn't make much sense.
There are no Assassins here, you are correct, this is a prequel.

I haven't played Orgins yet either and I don't know when it's set, but Ancient Egypt is significantly older than Ancient Greece, and If I recall correctly it fell to Rome later too.
